I'm weird I guess...
full sets/sets I'm working on: binders (this goes for some lower end auto/memorabilia sets I've built if they're big enough)
other base: boxes (or trash, depends on how annoyed I am and how much it cost! lol
inserts/parallels: boxes (usually with penny sleeves, add toploader if over a buck)

I am all over the map with my storage choices.
Montreal base - binders by brand and year.
Montreal inserts - pennysleeves and toploaders by player name
Montreal parallels - pennysleeves and toploaders until I am close to having the entire set, at which time they are moved to an appropriate sized pillbox.
Montreal game used and autos - pennysleeves and toploaders
My "24" PC - one-touch magnetics and team bags
My "24 The Cup" PC - one-touch and team bags displayed on my card shelf
All my traders are sorted by category (insert/parallel/game-used/auto) and then alphabetically by player name
Trader inserts - minimum of a pennysleeve
Misc rookies & parallels - minimum of a pennysleeve (unless I have a lot of a certain set- then they go in a pillbox)
Young Guns, autos and Game Used - pennysleeves and toploaders
