I notice that when I input cards there are always some that show up above the oldest card in my collection and don't calculate with the rest of them so I have to put them in the trash and re-enter the card.  Has anyone else experienced this?

I am not clear about what you are experiencing.  I sometimes get anomalies with sorting and value calculations, but I never have to put anything in the trash to resolve it.  New card pricing doesn't always behave like numerical values for the first few days.  Something similar is true for price updates (sorting treats it like it still has the old value for, sometimes, a week after the price update - value calculation is usually quicker).
