So why is it if a player has a regular AND a jersey auto card in the SPX base set, the regular one is a RC and the jersey auto is not according to Beckett? Any ideas?

I think that they go for the most common (cheapest) one. I think that card companys (Upper Deck in that case) made an error with this set.
